Nico, it might be helpful if you could pin down what happens to those missing files.
For instance, could you run the process again, and after it completes the first task (Processing: VID_00274 (1 of 12)) look to see if "00274.track_4113.264" actually exists in the Workfiles folder. If it DOES exist at that point, keep looking in the Workfiles folder while the rest of the tasks are completed to see at what point it gets deleted.
Some extra detail like this might help narrow down what the cause might be.
