I fear that you have toggled off 'keep dvd compliant audio' but you have not refreshed your project. I suggest you to:
- Start AVStoDVD
- Change Preferences (save as default, if you wish)
- Add input files
- Verify in 'Title Edit'/'Audio' that 'keep dvd compliant audio' is off
- Start to encode
