Yes, BD Rebuilder works with 1080i. It takes longer because X264 is not as fast with interlaced encoding.
A single interlaced frame includes two fields making up the even and odd lines the total 1080. Each field represents a different moment in time -- so it has to be encoded separately. That means there are twice as many pictures to be encoded. I wouldn't expect it to take
twice as long (since each picture is smaller), but it should very definitely take longer.
