Stand alone players Samsung BD-P1500 and Sony BDP-S550 wont play certain audio tracks

I own two Blu-ray players a Samsung BD-P1500 and a Sony BDP-S550. When I play a backup copy of the Blu-ray movie like Casino Royale that comes with PCM5.1 on it it will not play that audio track on my SamsungBD-P1500 but it will play on my Sony BDP-S550. When I play a back up copy of the movie Batman Begins which comes with English: Dolby TrueHD 5.1 it will play on my SamsungBD-P1500 but has major problems on my Sony BDP-S550. The original movies will play fine on both of my standalone Blu-ray players.

These are the software that I am using to back up my movies to Blu-ray media.
1. AnyDVDHD
2. TsRemux
3. tsmuxer
4.BDinfo
5.IMGBurn

I like to use TsRemux because I can cut at the end or at the beginning. When I exclude TsRemux I believe the problem goes away As an Axample when I backed up the The
Fifth Element & Monster House which both have PCM 5.2 and did not use TsRemux I did not have any problems on either player. These two movies are Ripped to the hard and then backed up to Blu-ray media. They are under 25gigs and I don't need to use TsRemux.

My Question is this can someone help me back up the movies so both of the standalone players can use both audio tracks with no problem?
My receiver is a 6 year old high end Yamaha the Blu-ray players are connected with an optical cable for audio and an HDMI cable is connected to the TV for video. I do believe that my
Yamaha is not the newest receiver that can decode the newest audio track but still does a pretty good job when they are playing in either PCM 5.1 or Dolby Digital TrueHD 5.1 .
tsMuxer might do the job that I need but What other software than tsRemux do I use to trim the movie at the end so it can fit on a single Blu-ray disc media ?

Please help me with this problem.
