Ah right; the source file stores information such as the the encoder used or the channel layout in Vorbis comment packets (what other containers call "tags"). mkvmerge doesn't support converting Vorbis comments to Matroska tags and back at the moment. I might work on that some day. If you want me to, please open an issue over on GitLab; otherwise chances are I'll forget about it again.
