Using Handbrake to Compress MKV - No Progress

I extracted the contents of a Blu-ray disc successfully with Make MKV.
The file is huge, so I read that Handbrake can compress it to a manageable size.
So I install Handbrake and try one of their presets, but the progress indicator never moves and the frame rate reads 0.00.
As far as I can tell, there's no published reason why it can't read MKV files, but maybe that doesn't mean it can.
What am I doing wrong? Is Handbrake incompatible with MKV source files?
